I'd say go down the minitwin spec route.

Rear shock, I'd say go with the 04-05 zx10r unit or fit a 06 zx10r shock with the curvy spring. Failing that Penske, ohlins etc..

Brakes Just give the standard ones a good service and stick the braided lines on.

Bodywork GSXR fairings seem to be the easiest to fit or run it nekkid
