Ultimately it's not religion that is causes friction, it's culture. Whilst culture and religion are entwined, there are many cases of different religions in similar cultures getting along fine.
Different culture means different morals, actions and opinions. And hence people fight over it. Or you could even argue that power-hungry individuals use the friction as an excuse to grab more power.
Having said that, there are some cases of similar cultures having huge problems over relatively minor differences in religious doctrine, but these don't normally end up in open warfare.
