Maybe they are making a political point, but there are commercial reasons to flag out, as it can reduce your operating costs, as the Cypriot flag state controls and regulations are less stringent than the UK flag state controls. It also means they can use foreign crews to do the work of UK crew.
Stena and DFDS already use Fillipino crew on their ferries, so their labour costs are lower. It's a cut throat business, so every penny counts. Brexit might have been a good excuse to flag out?
As for Seaborne freight, I'd be surprised if they can find any ships to run their services!
