sdusk , have you tried taking the baffle thing out just for a test and see how that goes. The speedycom angled baff looks like a piece of pipe with no flute holes -is this the case?
It may be causing a restriction to the gasflow that no amount of Induction tuning may compensate for.
Custom maps do cost a few bob so suggest this is done once you have a permanent intake / exhaust setup sorted.

Also best to check for the normal standard stuff:
-any leaks in the Exhaust manifold connections
-plugs and plug caps
-battery condition

p.s.got any pics of the system on the bike as sounds interesting.
