If the switch contact is closed in the neutral position then by unplugging the loom you are open-circuiting the switch contact telling the system that the bike is not in neutral ( you are actually replicating a broken wire between the neutral switch and the control system). Although details of neutral switch not shown on the wiring diagram it appears to have two contacts, one that closes to illuminate the 'N' light on dashboard and the other to inhibit start if bike not in neutral + sidestand down and and clutch lever not pulled in.

Even if the dashboard light is saying bike is in neutral it is the other contact that will be causing the problem with bike cutting out when clutch lever released.
