I've been giving this some more thought and even pulled out the wiring diagram for my bike (K5 but probably not that different to yours). If you have fuel and a spark the only other explanation is that they are not getting together at the right time....

I'd be tempted to get a can of contact cleaner spray and start taking apart and cleaning the various connector blocks that make up the loom. The crankcase position sensor and ECM connectors have got to be worth checking first....
