What about the 4 wires which are the factory fit alarm connector?

They run into a 4 way connector (similar to the fault code block). Should be in the same loom on the left hand (looking towards the front of the bike) side of the bike (rear panel)

Is it a small square whitish connector with mostly black cables that run to the indicators???

Right, pics for clarity now!

So, this is the 3 to one orange and green wire splicing that doesn't appear to be standard.

The left orange and green cable comes from the fuse box, splits into three (that's where it looks dodgy) and one goes to the resistor, the other two look as if they go towards the front of the bike?

This is where part of the alarm wiring had been spliced in, its the Mode select switch connector. I've connected it temp (before soldering) and still no digital display or fuel pump. (look at orange and green wire)

Is this the Alarm connector? One of the wires had been chopped into the alarm wiring. This one is position on the LHS behind the battery in line with the rest of the loom

This is a similar box, in the same place but level with the battery, don't think this one was spliced into.

Or is this the alarm connector?

Really, a colour wiring diagram will support your fault finding. Its difficult doing it this way over the internet without someone being present to go through all the colours.
