Default backfiring problem

My '99 sv has developed a problem, if I start it and leave it running for a while to warm up and then restart it a few minutes later it starts ok but backfires like crazy and it seems like one cylinder is cutting in and out after a few minutes of this it then runs normally. Anyone got any suggestions

Are the airbox/carb rubbers fitted correctly and not sucking air?
