Noble,
I thought the engines were the same regardless of FI or carbs, my understanding was that its just the gubbins on top which changes between them.
I'd tripple check that with someone who knows cos its very likely I could be 100% wrong but, Id have thought it odd that they'd change the engine jus because they'd changed the frame.

You can fit engines either way with bit of messing.
