It is not so much a tolerance in size as a tuning setting. A couple of mm does not make much difference but probably the worst setup problem with the 1gen except for the soft fork springs is the short shock.
A longer shock increases the swingarm angle which decreases squat under power and reduces rake, making it turn in quicker.
Only reason you would not fit a longer shock is if your legs are short.
As far as I remember the mounting eye on top is common size to both 1 and 2gen and all shocks in that table. The bottom clevis is similarly compatible.
Couple of shocks missing on that table that are useful for 1gen.

the 05-06 zx6r shock is 543 lb/in same as the 03-04 zx6r
