Not really empty because it's 'occupied' by an electron. If it was really empty you could put another electron in there.

Depends what you mean by Empty!
Most of the space occupied by an atom is not accessible to other atoms due to the electrical forces between those atoms. But it is quite accessible to a freely moving neutron. Most of the space inside the neutrons and protons in the nucleus is inaccessible to all atomic matter. But that space is quite accessible to a neutrino. Whether space is 'empty' or 'occupied' depends on what it is you are trying to put into that space.

Oh, and dont start talking about Quarks cos that's when things start geting realy unbelievable.
