Afternoon all.
You need to get your balance sorted, as it sounds as if it's way out.
Unfortunately there are no tell tale signs that the clearances need doing until it's too late, so you'll just have to get them checked.
On older five valve Yamahas such as FZ750's & Genesis/Exup 1000's a sure sign that the clearances needed doing was poor starting from cold. I have had a few SV's that have exhibited this behavior & plenty that haven't. So you can't even assume that just because it starts ok from cold despite running roughly, the clearances are ok.

P.S. Check your engine mounting bolts, if you're experiencing a lot of vibration.

I do the TPS last, the throttle stop screw and cables are on the front TB, the TPS on the rear, as the TPS is set very near to a shut throttle and it's possible even with small changes in balance to alter the shut position of the other TB it can change the TPS setting - anyone who has adjusted the TPS will know how minute changes make a significant alteration in the TPS setting.
It may make no odds, there may be no significant change in balance required - but it always has the potential to.
