Have a real good look at the valve sealing surface while the head is off Stu. If the chunk of metal fell down the intake ports there is a good chance that it may have got caught between the valve and the cylinder head, damaging the valve.
If the seal face is okay then you should be fine to throw it back together with some new headgaskets.
Take care when refitting the cams that they are in the correct positions etc, follow the manual procedure carefully. Before you complete assembly just rotate the whole thing gently (you'll be used to this by now :-) ) to make sure nothing meets that shouldnt.

Yeah, this is where the manual comes out and we study carefully cos I know what fecking this up could do :(
The ordering process has to start first though :( http://www.wemoto.com/pictures.dyn?u=5834228qqq25668

You dont need a full gasket set do you? Just get the head gaskets and any other one-offs that you need. £40 or so.
You can check the valve sealing by pouring a little fuel into each intake port while the head is off the bike. Any leaks and you have a problem to solve, no leaks and bobs your uncle.

Head gasket is £50 alone, the side covers are both cheesed up also. Need the exhaust header gasket thingys (if thats what they need). Should think thats it I spose. Might be able to get away ordering individually.

£50 for a head gasket, that sounds expensive. Try Fowlers http://www.fowlers.co.uk/parts/

davidsilverspares.co.uk says 32 quid for the gasket (+vat +delivery) , ron ayers[1] says there are two different ones though and I don't know which one you want

Telling fibs again, david silvers says the one has been superseded and is only actually listing the one no matter which part number you enter, so looks like it should be 12251MAL601

To check valves, turn head upside down, (might want to remove valves and shims first and log where each came from), fill all combustion chambers with paraffin. Leave it 30 minutes or so and then dump it out. Then you can shine a torch down ports to check for seepage.
It does not take much to knock a valve so it won't seal.

Forgot to add earlier, I assumed a '96 CBR600F3, you may want to give DSS your frame/engine number and they'll be able to get the exact model.

I was going to suggest this but forgot. :-/
+1 very easy to fix now and a PITA to sort later, plus you *really* don't want valve heads falling off...

Yes, very glad it's not mine it looks very expensive (as do all the other failures on that page).

GAH! I am close to bladdy boiling point!
So I realised that there was a break in the valve seal whilst seated at closed, so picked up another head that was fine and dropped it on. Alligned it up, then went to do the two side bolts up (that hold head to case), 48Nm as recommended, 'this feels like its gonna...*CRACK*', followed by an immensely large pause. Garage door shut and went out.
