Good quality shock helps a lot (although are expensive if bought just for comfort). I've got a nitron 'racing' shock, and aside from making the bike handle a lot better when out for a thrash, it's also more plush and eases out the bumps better than an OE shock.

Put your weight on the pegs and lift your bum up a little bit whilst going over bumps too, that helps a lot.
