I have an autocom system installed on the bike and everything has been working well, however yesterday I went out with the other half on the back and we were getting some very bad crackling/popping noises through the com plus at low revs it whines in time with the revs (But appears to go at higher speed) - All was working last time we were on the bike together, nothing has changed on the bike since.

Where is your Autocom Unit located?

Unit is located under the passenger seat - Unless of course it's slipped?

Sounds a supression issue - could be cured by adding a supression choke, but it worked fine before you say so I'd check the installation over, pay attention to the earthing

I had a bit of a problem with my Starcom too. I put it down to the Suzuki habit of a c15.5v charging voltage which is higher than the approved voltage for many devices. I used a regulated 12v supply which improved things a bit.
I still get the wining but far fewer clicks and weird noises. And everythign runs a lot cooler especially bullet cams. Is it B2B autocom or R2P? Be interesting if it only fails when you have the weight of a pillion (not saying your missus is fat or anything) could be trapping something under the seat. Do you have heated grips? Better/worse with them on? If B2B try without pillion. If R2P try talking with bike running but both standing next to the bike. Could also be all sorts of Reg/Rec, generator, other random stuff. I once had a dodgy headset that used to make the Starcom do all sorts of weird things but only after several hours.

i had no real problems with mine, somtimes i had a wineing sound but that was because i had a audio cable running up past the rear cylinder, if you have a 15.5v then the regulator is not doing a proper job
which version of the starcom do you have?

un-balanced cables would be the most likely cause most probable would be the microphone cable.

Charging output (Regulated voltage) : 14.0 - 15.5 V at 5 000 r/m Mine is a Starcom advanced although to be honest it's only half wired in.. Is more of a temporary thing that gets plugged in when needed. Ref the balanced wiring, this is a problem if the device and the autocom are powered from there same source. Something to do with earth loop feedback. If you just have two headsets and/or a battery operated B2B radio I doubt this will cause a problem.
