1) Which breather pipe
2) When you check the oil level, is the bike upright (i.e. not on the side stand) on a flat surface with the oil level between up upper an lower marks on the sight-glass on the right hand side? (may want to get someone to help you)
3) Do you get any blue smoke when it's running?
4) Welcome to the Forum

The two crankcase breathers are supposed to be connected by hoses to the airbox. As I found, if you manage to disconnect one or the other from the engine, a lot of oil spray gets chucked all over the place.

Isn't there a third rubber pipe on the airbox with a plug on the bottom that catches excess oil? Maybe this is full?

That third one is a drain for the airbox, remove it and allow to drain, it is intended to allow you to be able to drain water hence the fact that it's clear you can see whats going on.
