Also the ECU thinks the bike is in neutral as your telling the ecu that the clutch is pulled in permenently so it doesn't run right.
You may not need the clutch pulled in to start the bike in neutral, but if pulling the clutch in makes any difference to whether the motor turns over in gear, then you must have a clutch switch to tell the ECU whether it is pulled in or not.

My Kawasaki and SV both have clutch switches, I feel the need to bypass neither, but I do carry a small 2" piece of wire in the tool box in case the fan switch, side stand switch, clutch switch or any other connector fails on me. And because of this I have never, not even once nearly dropped my bike when trying to start it in gear.

How does your honda know you pulled clutch?
Sv does not have less power with switch bypassed but it does have less fuel on start up with it bypassed. Gsxr has less rpm's and power if bypassed.
